The best AFL team would be either the team/s which has/have won the most premierships, or if one is meaning in current terms, then the best team is that which most recently won the premiership.
Carlton and Essendon have won the most Premierships at 16 each, but Collingwood has played in the most grand finals - at 42 and lags just behind them at 15 premierships.
Geelong, however, has won the most recent, 2011, premiership - and in fact, three of the last five premierships, and would have to qualify for current title as "the best team in the AFL".

Essendon and Carlton have each won 16 premierships - more than any other AFL club.
So, in terms of club Premiership history, they hold the most premiership success.
However, if one is asking the question more literally -
'Which is the best team (of players) ever to play football?':- One could argue that Collingwood, with its 4 premierships in a row, back in the late 1920's was the "best team".
Then again, however, it could also be argued that the Melbourne team of the 1950's and 1960's was the best team for longevity of Top-level performance, in that it contested 7 Grand finals in a row, won 5 premierhips in 6 years and appeared in the finals for 11 or 12 years in a row for 6 premierships!!
Finally, there is the other argument concerning specific level of team performance and playing ability of any team in and of itself: In this regard, it has been argued by television and radio 'football experts' over recent years that the Geelong team [which - with its minor annual changes - has topped AFL football over the past 4 years and approached record consecutive wins at one stage] is probably the greatest team ever to pull on their boots!

Probably the best player in football right now [2010] is young Gary Ablett Jnr. Certainly, he won last year's most coveted Brownlow Medal, and so far, this year - mid season, he is credited with gaining the most ball possessions/disposals for the season. In Australia, we don't really have an "Australian Football Team" because there is no major international competition for the Aussie Rules code. Despite that there exists some representation of the game in many, many countries now, the only other nation which deems Aussie Rules to be its major football code is the small island nation of Nauru.
