I assume that you are refering to Little League Baseball. Remember, you technically have to appeal the out by having the ball and touching the base. The stats should reflect these events because the runner is not out until the appeal.

If on a fielders choice the 2nd baseman doesn't touch the base can the runner be out?

Men on first and third one out fly ball is caught man on third tags man on first leaves early ball is thrown to first for out after man on third crosses home does run count?

In my league, if the pop fly was caught as the second out, and the runner on first wasn't forced out, then if the runner on third gets home before the other runner is out, then he/she is considered safe. So basically.. if its not a forced play, and the runner gets home before the out, then yes. The run counts. But that may not be every league.

Anytime a batter is walked it does not count as an at bat

Is the batter out or safe if a base runner gets hit by a ball?

No. If a fielder has a legitimate opportunity to make an attempt at the ball, but the ball passes the fielder and then touches the runner, he is not out. The rules state a runner is out when a batted ball touches him before it passes a fielder.
