The Ninja Japanese conji means heart & blade ... The original names for the art were Ninpo, and Shinobijutsu (or Shinobinojutsu) and somethimes called Ninpo Taijutsu if you are just talking about the Martial Art side of the art (or Budo = Japanese for Maratial Arts). So, to answer your question Nin = Heart, Ja = Blade, Jutsu = Skill.

Ninjitsu goes back when Prince Shotoku when he used to teach his ninjas how to spy and kill. Ninjitsu requires martial art, strategy and tactics. Ninjitsu was created by a collection of fundametal survivalist techniques in the warring state.
