It's all to do with inertia. Water is a liquid, and is displaced as you enter it and move around in it normally. But there is a limit to how fast the water can be displaced. When your arm hits the water too fast, at the moment of impact the water cannot move away quickly enough, so in essence it becomes 'solid'. That's why it hurts.
