It's hard to say which three flags are hanging up in your Taekwondo school. Most schools display the national flag of South Korea (the Taegeuk gi), and, if outside of Korea, the national flag of your own country.
If the school is affiliated with the World Taekwondo Headquarters in Seoul, Korea, then it is very common for them to have the flag of the Kukkiwon, and the flag of the World Taekwondo Federation (sports governing body). The school might also display an association flag.
It may depend on the school, but at my school a Black color is reserved for black belts. This may not be true for all Tae kwon do schools.
