You'd actually be surprised how often this happens. I'm an alumni of the University of Delaware (1-AA), and for the second time in 4 years Delaware has defeated a division 1-A opponent (Navy, 2003 & 2007). There are a lot of 1-A programs that are absolutely terrible and play in terrible. When you take into account 2 of the marquee 1-AA over 1-A victories this year (Appalachian over Mich. and ND State over Minn.) you have 3 this year alone, and this is only what I know of off the top of my head, there is possibly more this season.

Roughly 240 NCAA D2 baseball teams spread throughout 26 conferences. The southeast/mid-south west are loaded with teams and some solid programs. The Northeast-10, which includes such nationally ranked teams as Southern New Hampshire University, Franklin Pierce University, and Southern Connecticut State University, is a very strong conference as well. The Northeast-10 is a wood-bat conference. So it's typically produces 10+ MLB draft picks every season. In 2011 alone Franklin Pierce produced four top 5 rounders and Southern New Hampshire produced 2 draft picks. SNHU is currently ranked 13th in the D2 Baseball and Pierce is 28th. Both teams should produce a combined 8+ picks alone this year with Pierce CF Jimmy Roche potentially sitting in the 3rd round.
As of the 2007 season, there are 119 Division 1-A college football teams. Click on the 'NCAA Division 1-A Schools' link on this page to see a list of them.
Division 1 A alone has 10. Texas, Texas A&M, Texas Tech, North Texas, UTEP, Rice, Houston, Baylor, SMU, TCU. In 2012 2 more are to join Division 1 A, UTSA and Texas State in the Western Athletic Conference (WAC)
