The NFL has evolved into having offenses do a lot of pass plays and the option doesn't really fit into that type of thinking. Additionally, on an option play the quarterback will run the ball often and when he doesn't run the ball, he holds it to the last moment before lateralling to a running back. An option quarterback gets hit a lot and takes a lot of punishment. NFL teams don't want their QBs, who they expect to pass often, to get hit a lot and be prone to being injured.

Currently (2009), however, the Tennessee Titans have been running it with Chris Johnson at Running Back and Vince Young at Quarterback.
