In 1993 (while still on the Mets) Fernandez suffered a knee injury that would plague him for the rest of his career and lead to him being dropped by the Mets in 93 but signed with the Orioles in 1994. He was released by the Orioles in 1995 and picked up three days after by the Phillies, who he played with for the rest of the 95 and full 96 season. In 1997, Fernandez was signed by the Astros, however after one game was on the DL and ended up retiring on August 1, 1997. After retiring, Sid moved back to Hawaii and was hired as an executive assistant to the Mayor of Honolulu, Jeremy Harris, in an attempt to find sponsors and users for sporting facilities on O'ahu. In 1998, Sid was made Honolulu sports industry development director and went to Japan with Harris to recruit Baseball teams there. In 2000, he was the pitching coach of the semi-pro Alaska Baseball Leagues Hawaii Island Movers. In 2001, Sid shocked everyone by showing up at the Yankees spring training. He was given a minor league contract and pitched in one game, but ended with a sore knee and was put on the DL and re-retired a week later. In 2003, Sid received two votes in his only Hall of Fame ballot and in 2004 he served as a coach in a Hawaii high school baseball all-star game. Sid's also spent a lot of time golfing in celebrity matches and making appearances. Sid and his wife, Noelani, operate the Sid Fernandez Foundation that awards four $5,000 college scholarships each year to seniors from Kaiser High School (Sid's alma mater). In 2007, Fernandez's name appeared in the unsealed Kirk Radomski affidavit saying that Kirk received a check of $3,500 from Sid. The affidavit doesn't specify its purpose. Sid was one of only four mentioned in the affidavit that wasn't in the Mitchell Report (the others were Rick Holyfield, Pete Rose Jr. and Ryan Schurman)
