According to MLB Rule 7.03:

" Two runners may not occupy a base, but if, while the ball is alive, two runners are touching a base, the following runner shall be out when tagged. The preceding runner is entitled to the base. "

If two runners are on a base and both are tagged, the runner that got to the base first is safe and the runner that got to the base second is out.

In both Baseball and softball, a runner is allowed to touch first base and keep on running and then come back to first base. He stays in foul territory. Then he comes back. The umpire calls him safe as long as he gets to the base before the ball does. In both baseball and softball, he comes back to the base. In baseball, he can leave the base, in softball he can not. In softball, he must be on the base while the pitcher has the ball until the ball is almost over home plate. In baseball, he can start running at anytime. If he starts too soon, the catcher can signal him to throw the ball to the first baseman and if the ball gets there, the first baseman will tag him out. It is called a pick off.

It would be very unlikely for both teams to believe there were 3 outs when there were only 2 outs, but if that happened then, yes, when the first runner enters the dugout area, he would be called out for the 3rd out.

If both teams leave the field, then it's because there are already 3 outs. And since you can't get more than 3 outs per half-inning, no, the runners are not out.
