In FBS there are 11, with the exception of Army, Navy, and Notre Dame (Independents). These are Atlantic Coast Confrence (ACC), Big 10, Big 12, Big East, Confrence USA, Mid-America Confrence (MAC), Mountain West (MWC), Pacific 10 (Pac-10), South Eastern Confrence (SEC), Sun Belt, and Western Athletic Confrence (WAC).
However, only team fron the Big 10, Big 12, Big East, Pac-10, ACC, and Independents can compete for the National Title. Recently there had been debate over this Since Boise State (WAC), Hawaii (WAC), Texas Christian (MWC), Utah (MWC), and Tulsa (C-USA) have done very well during the season, even to go undefeated (Boise State in 2008 and Utah in 2005)
It depends on the sport you are talking about and the division. A conference like the Missouri Valley Conference that could be considered a major Basketball conference, wouldn't be considered one in football. A basketball mid-major like the Colonial Athletic Association is a major football conference, but in FCS (former D1AA) where they're the FCS version of say the SEC.

There are now 32 conferences in Division I with the recent addition of the Great West Conference. They currently do not have an autmoatic bid for their champion to go to the NCAA Basketball Tournament and will not have one for at least four years.
