The rear shocks from the Honda XR100R are interchangeable from the '01, '02 and '03 models. However, unless you happen to have one of these older shocks lying around, it would probably be cheaper to get an after-market 140mm shock. OEM parts are expensive!
Shock absorbers , front and rear
Rear shocks/struts are bad.
16" rear 19" front is the stock size on all xr 100 and xr100r
There are two bolts that hold the shock in.One at the top and one at the bottom.Once those are removed you can replace the old shock with a new one.

You have to lower the whole subframe. 6 bolts and beware of brakelines
under the left rear fender next to the shock toward front of the bike

It's probably your shock mounts, I had the same problem. The noise went away after I replaced the shock mounts.
You can put the jack under the shock towers on the front, or the cross brace on the rear.
