the primary difference is the philosophy and purpose behind the teachings. gracie jj was originally taught to be a self-defense martial art that is applicable to the streets. i believe the "bjj" you are referring to is "sport jiu jitsu" which is jj without strikes or the defense of strikes. they teach you what you need to know for sport jj. sport jj is what is used in grappling competitions or no gi submission Wrestling. they do not necessarily teach you how to defend punches, kicks, knife attacks, etc. they teach you counters, defenses, offenses, etc to an opponent with no intention of striking you.
depending in what your personal goals and reasons for training jj make a choice. most schools teach a little of both. if you are looking for a school or are interested in training just ask the instructor what kind of curriculum they teach. some places will have each type labeled on their schedule. personally, i think it is important to learn both. good luck to you!
