Sounds like you have two different types of gaskets? Use the gaskets that match your valve covers/heads. Having too many holes, or not enough will cause the gasket to prematurely fail or leak.
You must label and disconnect all plug wires and other wires in the way of getting to the intake manifold, valve covers, and head/heads. Then you disconnect the air intake/plenum, and intake manifold. Then remove the valve covers. Then remove the manifolds and the head. Do not attempt this without a Chiltons or Haynes book/detailed instructions, unless you are a certified mechanic. Very hard to tell without removing a head, but if it has the factory intake and rocker covers the 307 would have an oil fill tube sticking up near the front of the intake with no fill plugs or cap in the rocker covers.

The plastic cover is there soley for looks. The motor should run fine, just aswell without it. It simply covers the intake manifold and injection.
On top of the engine. Everything between the valve covers is considered the intake manifold.

The intake manifold is to the right of the valve covers. The throttle body attaches to it. If that is what you are talking about then that is the Plenium. the plenium attaches to the intake manifold right beneath it.
