Since the first Superbowl (or the inception of the NFL) Tom Brady has the highest winning percentage by a sizable margin 77.6%. Roger Staubach is No. 2 with 73.9%.

The information below is incorrect, because Otto Graham did not play in the NFL like the question asked. Graham played before the merger and it was not called the NFL at the time making the info below incorrect.

Also if read this Wikipedia page http://en.wikipedia.org/wiki/Daryle_Lamonica it is incorrect, because some will say that Daryle Lamonica and Otto Graham have higher winning percentages that Tom Brady and they do, but as stated before Graham did not play in what we call the NFL. Lamonica only played only part of his career in the NFL and his winning percentage in the NFL was lower than Tom Brady's. Lamonica's winning percentage before the NFL was about 90%.

Note: this not an effective way to rank quarterbacks, so very good Qb's are at the bottom (Bulger) and some of the lower Qb's are at the top (Jamarcus Russell). Nonetheless...
