I can't say as that I have found historical All Pro rosters but I do know that two quarterbacks, John Hadl and Warren Moon, have made the Pro Bowl for both conferences.
1) Chris Chandler - played with the Bears between 2002-2003 and made the Pro Bowl with the Atlanta Falcons in 1997 and 1998. 2) Kordell Stewart - played with the Bears in 2003 and made the Pro Bowl with the Pittsburgh Steelers in 2001. 3) Jeff Blake - played with the Bears in 2005 and made the Pro Bowl with the Cincinnati Bengals in 1995. 4) Brian Griese - played with the Bears between 2006-2007 and made the Pro Bowl with the Denver Broncos in 2000. 5) Jay Cutler - played with the Bears in 2009 and made the Pro Bowl with the Denver Broncos in 2008.

That was Super Bowl XLII. Eli Manning of the Giants was not selected to the Pro Bowl. Prior to that it was Super Bowl XLI when Rex Grossman of the Chicago Bears was not selected to the Pro Bowl.

Both starting quarterbacks were already champions and the starting strong safety for each team was the pro-bowl starter for his position.
