Bounce is affected by the elasticity of the ball and its internal pressure. The more elastic and optimum pressure, the better the bounce. However, weight is another factor, a heavy ball with the same elasticity and internal pressure as another ball will not bounce as high since force is a function of mass and velocity.
A tennis ball will bounce the highest because it is smaller. The smaller amount of mass that it has the more it will bounce and the higher it would get. For example, when you put air into a ball the more mass it builds up but, when the ball is flat it would not bounce.

The temperature of a room will effect the amount a ball will rebound (bounce) off the floor, off a backboard or rim. If a basketball is filled with air to the regulation pressure and then it is moved to a room with a higher temperature, the ball will soon start to bounce more. Alternatively if you move it a cooler room it will bounce less. This is because: Pressure = Volume x Temperature. As the temperature rises (assuming there is no leak in the ball to allow the volume of air to escape) the pressure on the inside of the ball will increase, this will increase the bounce of the ball. If, instead of the temperature rising, it decreases the pressure on the inside of the ball will go down and the bounciness of the ball will go down as well.

That all depends how much helium you put in it. A basketball should be able to take the same amount of pressure, whether it's pressure from air or helium. So, if you inflate it only to the recommended pressure, it should be a problem. The same amount of pressure of helium will be less mass, so in the end the basketball will be lighter, as you would probably expect, by a very small amount.
A pumped ball has more air in it to bounce. A flat ball has little air, and has no pressure to bounce off of.
