1969 World Series
I will answer this two ways: 1) The first city to have a team win a Super Bowl and a World Series in the same calender year was New York. The New York Jets won Super Bowl III, played January 12, 1969 and the New York Mets won the 1969 World Series. 2) The first city to have a team win a Super Bowl and World Series in each sport's respective season was Pittsburgh. The Pittsburgh Pirates won the 1979 World Series and the Pittsburgh Steelers won the Super Bowl played for the 1979 season, that being Super Bowl XIV played on January 20, 1980. The New England Patriots and the Boston Red Soxs both won their respective championships in 2004 being the first to do so.
It hasn't happened yet, although Deion Sanders came close. He won NFL championships with the San Francisco 49ers in Super Bowl XXIX and with the Dallas Cowboys in Super Bowl XXX. But in his lone World Series appearance in 1992, Sanders and his Atlanta Braves teammates lost to the Toronto Blue Jays in six games.

The first baseball playoff to be called a "World Series" was the 1903 series between the Boston Red Sox and the Pittsburgh Pirates. In the first game, the starting pitchers were Deacon Phillipe and Cy Young. Since the Red Sox were the home team, and the visiting team bats first, Cy Young would have been the first person to throw a pitch in a game that would be considered part of a World Series.
