On January 9, 2007, Gwynn was elected to the Baseball Hall of Fame, being selected on 532 out of 545 ballots (97.61%), seventh highest percentage in Hall of Fame voting history, and just thirteen votes short of a unanimous selection. Gwynn was inducted into the Baseball Hall of Fame alongside Cal Ripken, Jr. on July 29, 2007. Both were elected in their first year of eligibility.

At the time of his induction, Gwynn was the only member of the Baseball Hall of Fame who was never a teammate of another Baseball Hall-of-Famer. This changed in the following year's election, when Goose Gossage, Tony's teammate from 1984 to 1987, was elected. Another of Gwynn's teammates, Rickey Henderson was elected to the hall in 2009.
